Yes, yes, start new threads as you see fit. Use the known locations on the ship, or make some plausible ones up.

To start, you can assume everyone is on deck and start an "on deck" thread. I know the captain will be seeing the castaway in his cabin and the first mate will be seeing the stowaway. They will need to start conversation threads such as:
Conversation between the Captain and the Castaway in the Captain's cabin.

*chases , wishing it was one of the OLD h2g2 ones that bring back such memories...**sniff*

*Handsome Seaman Lorenzen gives the a tummy rub on the way to the "on deck" thread*
