I've always taken the difference to be that a conundrum is something that can be solved by verbal linguistics. Which would make it the wrong word to use in that context.

According to Webster's online, it's both...
1 : a riddle whose answer is or involves a pun
2 a : a question or problem having only a conjectural answer b : an intricate and difficult problem
I was using 2b.
