It isn't very hidden, but is super-secure. It is Dunelm House, the Students' Union building in Durham. It has everything that a super-villain hideout could require, strenght, security, limited ways in and out and looks as if it can only be destroyed from the inside. You could also dig into the hill below and make a proper nuclear bunker, rather than just, as it does at the moment, looking like one.
The only thing it lacks is a secret location, but that is a minor concern.

ahhh - but you are the revealer of said hideout -therefore you are truely no super villan - mwhaaaaaaa (perfected and creepy evil laughter)
hmmmm- cometo think of it - i dont have any better ideas - my students union is a 1960s monstrousity which no super villan would be seen dead in.

I think they just ocupy the basement level, which, due to the dodgy geography, is ground level if approached from the river...
