Anime - Serial Experiments:Lain and Haibane Renmei. For something a bit different (ie not technically anime) look out Avalon (by Ghost in the Shell's Oshii Mamoru).
Manga - Lone Wolf and Cub cannot be beat 
I thought all the above were excellent, but I am sure that many would not agree
