is sterilizing the inoculation loops done with respect to the microbes? seems to me that it would be dangerous to them.

It needs to be done prior to dipping your loop into a suspension of microbes, before spreading out on a culture plate. This is to minimise the possibility of contamination by extraneous organisms.
