It seems to me that there are two different (easily identifiable) types of Supper soldiers too. Those created by/to be stationed within the military & government (Rohrer & Shannon McMahon) and those who were known abductees previously altered by contact with alien tech. (Billy Miles & almost Mulder).
I guess it's possible that the military were involved in both, but there did seem to be distinct differences in them; what they were attempting to achieve & who they were answerable to.
Then it splits further within those categories, McMahon & Rohrer had different agendas. While Billy Miles (wish we'd seen more of him & the other returned abductees) was very active in destroying the research of those dodgy doctors. - What were they trying to achieve? - Their little creatures looked very much like the extreme toddlers we saw in Fight the Future... and from what I remember they seemed to be becoming something else entirely again when we last saw the one in the power plant... Talk about getting your head tied up in knots!

Think we're gonna have to go back to the start and debate about The Greys, ABH, FAR, Brains TBO & Billy Miles Peanut! (How was your hol btw?)

Um... I'm not totally sure about your difference between types of super-soldier... I'm not convinced one exists... Rohrer and Shannon McMahon were probably made super-soldiers by the same method as Billy Miles and Mulder - they'd have had Purity introduced into their bodies which would have been activated by the alien bounty hunters, who have been going round the country starting off the process in those they abducted (Remember, Mulder wasn't an abductee previously, he was picked on because he had the black oil in his body, something which would usually have been a result of abduction, but wasn't in his case).
Billy Miles is no different to the 'soldiers in the government, I don't think - he is still under the control of the alien colonists (the 'greys') and doing their dirty work, albeit in a slightly different way. He is no less intelligent or articulate than Rohrer when he needs to be.
The doctors whose work Billy Miles was trying to stop were trying to create alien/human hybrids, and the creature Miles described as a 'monstrosity' was an accident - a hybrid that looked more alien than human. It was still proof to him, though, that the hybridisation experiments had been successful, and that was all the colonists needed to know before they started setting their world domination plans in motion. The alien baby may not have developed in the same way as the greys in 'Fight the Future' - they were pure greys, born from the infestation of a living body by Purity; they started out as nasty little monsters so they can tear their way out of the bodies of their hosts and presumably so they can defend themselves when they're young. Once this stage has passed, they shed their skin to become the normal grey aliens we've come to know and love ('The Beginning') Since the baby from 'Essence' was a hybrid, it may not have gone through the same process, we'll probably never know, and it's not that important anyhow.
Anyway, yes, I hope you had a nice holiday too I'm off to do some much needed Greek revision...

Revision, I'd forgotton that it was that time of year, good luck with it The holiday certainly had some highlights I grabbed my handy little XF ref book on the way out to see if I could find this ep where a shapeshifter oozed the black oil but its not going to come that easy. I have a few vids lined up for later

Billy Miles probably did go through the same process to become a supersolider but his experiences as an abductee would have been different to the recruits for the bio-engineered combat unit/army. The progress of these recruits and their well-being would have been important to the project, they were probably allowed allsorts of privileges that the abductees weren't, like anaesthetic for instance.....
Billy Miles could have been doing the grey's dirty work, equally his acts of sabotage and murder could be motivated by different desires, to stop or disrupt the conspiracy's work. It seemed to me that he was not under the control of the greys or the black oil, he's more a tad out of control
I hope the revision and the exams are going well
