One of his dark secrets could be he's an isolationist (One of those who believe Earth should be for humans and we should have nothing to do with aliens) another one could be a 'black mark' for abusing prisoners of war, you choose the war I don't mind which one it is, but it was hushed up by his friends in high places. If he can't get what he wants by official means he gets them anyway by getting them falsely arrested on any charge he can think of
Is that enough for now?

I like the isolationist idea. The one about prisoners of war is... doubtful. I don't really know. If you could elaborate on that one, I could make a more informed opinion. The one about getting things by unofficial means, well that may already have happened. I mean, why is he staging a coup? Is it official?

I think IMHO Scott was passed over for the command of the SGC in favour of Reefgirl because of "Something" on his military record, I have no idea what that "Something" is yet, maybe losing his head in battle? an affair with an NCO?. He's staging the coup because he's eaten up with rage that a mere woman has thwarted his attempts to gain THE most prestigious command there is and to stamp his isolationist authority on the SGC
How about that?

Giving information to the enemy? or, how about he asked for Reefgirl to be given a chance with an available promotion, and it led her to SGC?

I've already established somewhere along the line that Reefgirl was in the RAF and only joined the SGC because of her scientific knowledge, maybe that could be it, she's a scientist not a soldier, that could have got up his nose

Yeah, or maybe Reefgirl spurned his advances at some point?

Even better, well you have some ideas, he's your character you build him a suitably nasty profile I'm sure he will be worthy
