Right then.
Throughout the film, when Jean really pushed her powers to the limit, you saw fire in her eyes. This is important.
Then, at the end of the film you hear someone (not quite sure whether it's Jean or Storm) repeat Xavier's words from the start of the 1st film. Words to the effect that evolution occasionally make a sudden leap forward.
What you see at the same time is the Alkali Lake, which Jean drowned under. But if you look carefully you can see a reflection on the lake. The reflection is of someone bright, almost firery, and vaguely bird-shape.
Jean ultimate power, the most powerful demonstration of her abilities is called The Phoenix. She becomes the centre of a giant flame bird. This is what you see the reflection of.
Which means that Jean is alive.
In the comics this power, over time, caused her to become, if not evil, than at least mad. In a moment of lucidity she sacrificed herself in order to stop the Phoenix power from destroying the universe (which it is capable of doing). That storyline is refered to as 'The Dark Phoenix Saga' in the comics time-line.
Which also, therefore, gives a hint as to what the plot of the next film (and I'm sure there will be a next film) will be.
Hope this clears things up a little.

Very seriously thinking about runnin off to FP to get the whole collection of X-men comics. Then realises she has internet and therefore amazon etc..

Well, we'd read rumours that there would be a third film, this pretty much makes it a definite.
Wow, X3. Can't wait. Release it now!!!!
