With a phrase like

Omni Vincit Amor (Love Conquers All), if I want to negate it, do I just throw a "non" in there?

Omni Non Vincit Amor?

Yes, generally add a non in front of the verb to negate it. The original quote here was "omnia vincit amor" (literally love conquers all things), changing omnia to omni still appears to be a good latin sentence which would translate to more like: "In all, love conquers." Adding the non in either would negate the statement.
