Flawed/emotional/indecisive Jor-el - Emotional versus powerful Jor-el
We know that Jor-el is not perfect, his emotions rule him, see his visit to Earth when young S3E6 - Relic.
Basic assumption: There are four known versions of Jor-El (are there more backups?), the ship, the cave, the fortress, the vessel (Lionel). Each appears to be independent most of the time, but there is some information transfer to the newly dominant version.
Jor-el's message in ship to CK causes reaction of disgust leading to ship's destruction.
There is a contradiction to get around. In Blue (S7) Zor-El states that Jor-El had not researched the effects of different types of Kryptonite, but in S2 (10 Skinwalker) it is stated that the Kawatchie tribe has skinwalkers caused by green rocks from the visitor. Solution: Jor-El knows about green Kryptonite but not about other forms of Kryptonite
Basic idea: Jor-el scans Chloe the first time she arrives at the fortress, finding her meteor infection. That is the reason he allows CK to save her. Subsequent Chloe visits to the FOS show Jor-el the worth of a good Clark/Chloe bond. Lana's visit to FOS (S5E12) - Jor-el recognises the destructive/distractive darkness of Lana and allows her death - Professor Fines visit beaten by Chloe, a clue to her loyalty to Kal-el - the Chloe/Kara where Chloe declares 'I love your son', modification of her ability by Jor-el to resist Milton Fines. A Clark/Chloe story told from the Jor-el perspective. Feel free to take over this idea.
Chloe staggered into the FOS already suffering the effects of the Arctic weather. Jor-el scans this unexpected visitor. Ah, her metabolism has been altered somehow. What has caused the change? Analysis shows infection by Kryptonite rocks. That is new information (see episode where Zor-el discloses the effects of blue Krptonite, Jor-el on Krypton unaware of effects). Does this have any significance to my son's destiny? I need more information. I will allow my son interaction and the decision surrounding this person's life. (Arrival S5E01)
The FOS is being destroyed be a self destruct mechanism. CK is disabled by Kryptonite. Chloe has followed Fine discovering his space ship origins. Chloe gets to FOS, allowing CK to stop the self destruction and Zod's arrival. Jor-El's reaction to Chloe (Solitude S508)
My son has brought this person here, but my analysis shows that she is not worthy of the affection and trust he associates with her. She looks so like the Earthly person I fell in love with. She died (Mayor Tate confessing to murder by Luthor (Relic)) I will allow the course of events that I see to continue. Lana dies the same day.
My son, my son, you do not understand the path you are pursuing. Yes, there is one chance of you altering this human's destiny which I am obliged to give you, but consider carefully.
JK dies.
Chloe enters the FOS. Brainiac has disabled CK with green stuff. Jor-el or the FOS doesn't have the ability to affect the situation. Chloe comes to the rescue. I see your potential and will make sure you realise your potential thinks Jor-el's FOS structure.
Chloe enters the FOS with amnesiac Kara. She yells 'I love your son' Scanning data by the FOS confirms this statement which causes Jor-el to enhance her abilty which causes her to become a hybrid able to affect brainiac seriously
Potential story:
Chloe awakens. All she sees is white. Dredging up her last memories she sees herself pushing Lex violently, then moving towards a bright white light that, to her, appears to have Clark at its center. Coming back to the present she looks around. Her eyes stop on what looks like a steel castle made of ice. She is not dressed for the cold she is experiencing. Luckily for her this is the Arctic season that doesn't have violent winds and numbing chill factors. She pushes herself up and starts what looks like a long walk to the castle; there is no other possible direction to take. Chloe arrives at the castle structure which has no doors and stumbles in. She is totally unaware that there is an intelligence, not naturally created but constructed, that sees her, examines every cell of her being, finds connections, makes inferences from those connections, and likes its conclusions. This intelligence, this AI, gives her pain in the form of cold, waiting for a reaction from the AI's other biological concern. Chloe mouths the words 'help me'. Clark immediately responds, breaking the training session to go to Chloe. Clark doesn't realise, doesn't know, that he could be in control now. He assumes that the AI has control over him. He pleads with the AI to allow him to save Chloe. He is unaware that Jor-El has seen the potential that this human, Chloe, has in helping Kal-El to fulfill his destiny. He is unaware that the promise that he gives to return before the sun sets is not a promise that Jor-El expects, or wants, him to keep.
Time passes in the north. The AI, named Jor-El, is aware of many changes happening in the world but cannot see and absorb all.
Kal-El has brought a raven haired beauty to the fortress. Jor-El does his scanning thing. He discovers the shallow darkness that this beauty encompasses. The decision is made, let the universe take its course.
Hours later, Kal-El returns to the fortress alone. 'Take care, my son, your decision and its consequences cannot be undone.
Jor-El is not happy, if that is a word that can be applied to an AI. He is about to be destroyed by the brain interactive construct that is in the fortress. Brainiac has lured Clark into getting him into the fortress and has disabled Clark with green Kryptonite. Suddenly a human, one of those biological entities that are not normally aware of the fortress or allowed to enter it, appears. Jor-El immediately recognises Chloe enabling him to suppress the circuits that would have destroyed her. Chloe removes the green stuff from Clark's vicinity and Jor-El is saved. Within a very short time Jor-El decides and then makes changes to Chloe's life chances.
Certain dark forces have appeared in the fortress of solitude. They come in the form of a brother who no longer exists, but some how does. Kal-El appears and saves Jor-El and the world. Bur how, asks Jor-El. How did Kal-El get here - I saw his loosing battle with Zor-El. He extends his awareness discovering the essential part that Chloe played.
Two entities appear in the Fortress of Solitude. Both look human. One in bemused. One is recognised, yet again this human is demanding his attention, her words 'I love your son' reflect his initial assessment of her. His next actions have a profound affect on her.
As brainiac's probes cause problems to brainiac he says 'What are you?'

Chapter 1, Overseer
Clark's space ship has sat under a tarpaulin in the storm cellar for twelve years. Jonathon and Martha have speculated about it over the years. They know it must have opened to let baby Clark out, but it was closed up when they found it. They've tried opening it but without success. They've barely been able to move it during these attempts. It appears to be inert, dead. Jonathon never voices his doubts to Martha, but he sometimes wonders how he was able to load the ship onto a truck, and then down into the storm cellar, yet ever since it is virtually immovable.
That part of Jor-El's essence that is part of the ship has been absorbing information about his son's life, his thoughts, and with less than perfect resolution his environment. He knows the destiny, which is beyond any human's comprehension, that he has planned for his son. He is also aware that he will have to guide his son, that this is an experiment without precedent. The experiment has already deviated from the original expectations. Kryptonian scientists knew of the powers that Krytonians gained under the yellow sun, but their knowledge is now known to have been incomplete. The yellow sun's influence on immature Kryptonians is less than on adults. Or is it some difference arising from how Kryptonians arrive on Earth? Is arriving by ship rather than via a portal the significant experimental error? As a good scientist and fighter he had known that his original plan would need modification which is why he created alternate versions of himself. He had not expected to need a plan change this early.

A sequel to A Confidante for Kara by Sue Denim.
As I have posted, the ending of Confidante implies that everyone (possibly even including CK) is a puppet of MM. This is bad for at least two reasons. (1) Superman is the hero (I see Superman as the manifestation of the Chloe/CK relationship) (2) the continued existence of MM leads to the question 'who guards the guards' infinite regress.
Hence, the last scene of chapter 12 becomes a dream sequence, probably Chloe's since she has had the most recent contact with MM. Chloe's thoughts: is the dream a copy of reality? How should she react, when/how to discuss with CK? Does her remembering suppressed memories (Chap 10) influence her, does her verbalizing those memories, or some manifestation of her ability, somehow cause CK to regain his lost memories (S4E19 - Blank). What influence do these new memories have on their relationship? How does the regaining of memories influence their thoughts on the impact of MM's capabilities? How do they keep their thoughts/doubts about MM away from MM's probing? Do they need help from Oliver to do this? How do they, if they do, probe Lois and/or Kara's memories of Kara's visit to LA?
To what extent does Chloe's abilities help/hinder in this sequel? Does her ability develop such that she is immune to MM? (S7E20 raises this possibility). To become Superman Chloe/CK (and humanity) must be free. They cannot/must not kill MM, so how do they neutralise him? What part does Chloe's ability play in this? What part does Jor-El play (see last sentence of chapter 11, scene 1)? Is the solution MM becoming a popsicle in the FOS? (this would allow the potential for a new baddie in Superman's future).
