I am about to begin researching the assassination of JFK for a history project, and would appreciate it if anyone could comment on any of the conspiracies they have heard relating to this

Great topic I've written about it here in a few places, as Traveller pointed out (I think that I actually wrote about it in B's Billy Joel project, but that's not as thorough as those).
First of all, if you've seen the movie 'JFK'... well, There are some perfectly valid arguments behind it the conspiracy there, but I think it's overblown and romanticized in that film. Damn fine piece of cinema though.
I do believe there was a conspiracy. There has to have been. Some of the more popular explanations are that the CIA, Mafia, Castro, other Cubans and Lyndon Johnson had JFK killed. There are some interesting arguments behind all of these.
The movie 'JFK' strongly suggests that the CIA was involved. It's a compelling idea. The Agency was (wrongly) angry with Kennedy for the embarrassment that the Bays of Pigs caused it, and there could have been top secret parts of the agency that could have arranged for his death without even the CIA Director's approval.
The Mafia and Castro theories connect to the Bay of Pigs invasion as well. JFK's brother, Robert Kennedy (RFK) seemed to think that one of these two groups killed Jack. The Mafia hated RFK, because he was cracking down on them through the justice department, and he had a history of contempt for it. (RFK also seems to have thought that Teamster Boss Jimmy Hoffa was involved, probably because he hated Hoffa, but that doesn't seem likely... If Hoffa wanted to kill a Kennedy, he would have killed Robert) This theory is supported by the fact that Jack Ruby, who had some underworld connections, shot Lee Harvey Oswald... perhaps to silence him from incriminating the mob?
RFK also speculated that his own attempts to kill Castro with such silly methods as a poisoned wet suit and an exploding conch shell had been detected by the Cuban dictator, and he sought retribution by killing JFK.
However, if the Cubans were involved, it very likely may have been the Bay of Pigs warriors that were brought back to the US after their failed invasion. They were angry at Kennedy for not providing proper support, but many of the Cuban's leaders were personal friends of the White House.
Lyndon Johnson didn't particularly like John Kennedy, and if he were out of the way, LBJ could become President - something he dreamed about since he was a young boy. This is possible. There are a lot of rumors about LBJ or his organization murdering political opponents back in Texas.
